There's a National Park Service project underway to computerize all
CW soldiers' names (Union at least), but I think it's still a few
years from completion. It's being carried out by volunteers and
managed by the Civil War Center at Louisiana State Univ. I haven't
checked in a while so you might want to look at their web site for
a status report:

It's not clear whether the end result will be searchable online as
the intent was to have a terminal at National Park sites where visitors
could punch up their CW ancestors.
Failing that, the National Archives publishes microfilm indexes to
Union soldiers' service records organized by state, then surname.
There is also a consolidated pension index which covers all states
organized by surname. For the appropriate film numbers, check their
Gopher:
